A second-half double from Stuart Gray's Northampton condemned Latics to their ninth League away defeat of the season.
The Cobblers took the lead six minutes into the second period when Giles Coke fired home from the edge of the area via a deflection.
And they doubled their advantage shortly afterwards when Andy Holt released Ryan Gilligan, who beat Mark Crossley at the second attempt.
There were few further chances of note as the pace of the game slowed, Poul Hubertz firing just wide with Matt Wolfenden trying his luck unsuccessfully at the other end.
But Danny Jackman did almost make it three just before the end when he beat Crossley only for Stefan Stam to clear the ball off the line.
And Kelvin Lomax almost pulled one back when his long-ranger was spilled by Bunn, who narrowly beat Wolfenden to the rebound.
